I'm having the same problem, but I know what it is just not how to fix it.
For some reason dvds and files encoded from dvds will try to stretch the aspect ratio to fit the monitor, so instead of the image you get in the window you get a stretched image from the source video meant to match the shape of the monitor.
Good manual cap sizes recommended to me are
Full screen: 4:3 1024 x 768, 768 x 576, 640 x 480, 400 x 300
Wide screen: 16:9: 1600 x 900, 1024 x 576, 854 x 480, 800 x 450, 624 x 352
Or to find a way to select window size instead of source size. However I have no clue how to do this. Where you would find the settings to change caps etc. Theoretically you go to "Tools" then "Preferences", click "all" radio button at the bottom, then highlight "video" in the list above it and fart around in "Snapshots" on the right side? But I'm not having much luck.
On my laptop (Dell Windows 7 Home Premium) it automatically matched but on my new computer (Asus desktop Windows 8 with widescreen monitor) it is incredibly wonky.
