Converting video file truncates destination file where audio ends in source

When converting a video file from mov to mp4, VLC does not convert the entire thing. The source video has a total length of 1 minute and 59 secs with the audio part of the video ending at 1 minute and 20 secs. The destination file length ends at 1 minute and 20 secs. Even though the audio ends here in the source file, there's still 39 secs of video left that is trimmed off of the destination file. What gives?

Please open Tools -> Messages (set Verbosity to 2) before you start the conversion, and then paste the full resulting log here or on Pastebin.com if it's too long.

Also please upload a short problematic source file to Zippyshare.com (200 MB max) and then post the link to the file here.

The total duration of the file is 1min 59s.
But the audio is split in two parts and two tracks: the beginning is on track 1 but lasts only 1min 19s then stops, and the last part is on track 2 and starts at 1min 19s the audio being silent before that.

But I agree that the conversion shouldn't stop because of the audio ending while there is still video to convert.
You should create a new ticket on the VLC Trac with the link to this thread.
