Audio cut by silences on MKV with stretched audio track

Hi,

I currently have a problem playing some audio track of my MKV movies on VLC.

I am using Mkvmerge a lot in order to assemble multiple audio track in one movie, however sometimes we need to stretch that track in order for it to fit to the video one.

For cases where the stretch has to be applied on a ~5min length difference, I discovered that the sound was played and often cut by some silences.
While inspecting into MKmerge, I discovered that the problem was actually coming from VLC (Audio track run smoothly on media player classic).

I tried to modify some options in VLC but no success until now, so I am finally posting here.

Sample of the error part:
main warning: buffer too early (-41000), down-sampling

Actually, if we stretch an audio from a 25fps video to a 23.976fps we have the problem.
One way to avoid the silence is to do it the other way around (passing the video and audio from 23.976fps to 25fps)

But the latest/ stable version seems to be VLC 2.0.8, (Windows)

Yes, but we are close to a release of v2.1.0 so please try with VLC 2.1.0-rc2.
