I hit up against this bug last night! 
Those updates only happened couple of days ago.
So I've disconnected from the Bunkus PPA and I've found some v3.0.0 debs for mkvtoolnix and mkvtoolnix-gui.
It's compiled OK. Using VLC v1.1.6 with Ubuntu Karmic.
