Free Lossless Audio Codec is FLAC and supported.
Monkey's Audio is not and will not be until they change their licence... This has been already discussed here and there.
Speex is available.
Musepack in next version.

Monkey's Audio has Freely available source code, simple SDK and non-restrictive licensing - other developers can easily use Monkey's Audio in their own programs -- and there are no evil restrictive licensing agreements

DG: This is wrong and wrong about Monkey's Audio since number 3. in their licence is incompatible with GPL.

It would be wonderful to see a lossless video codec added into VLC for encoding of screen:// streams. Maybe the Dosbox one (open source...)?
