Converting Quicktime (with bad atom errors)

I have some files I captured using a Focus Enhancements product in HD 59.94 1080i resolution. I recorded it in Quicktime as opposed to m2t. Now my files don't work in an editor and need to be converted. I've gone through a few different flavors of the conversion tool but nothing satisfactory. Can someone suggest a possible setting that would be basically lossless for my files so I can retain some of the definition?
