Need better (h.264)mp4 quality, is there a way?

Hello
I have the following question - I convert a very large video ts file - Input is YV12 1920x1080 15000 KBPs. I want it mp4 iPod compatible - 640 width . The file converts ok, but when I open it, the quality is poor - I get big squares 10% percent of the time, instead of nice picture. I use H.264 codec, mp4 container. Ias there a way ( useful tip) how to get better quality output, or this is a codec limitation.
I want to play it on my iPod classic.
I am new to converting, so any help wil be highly appreciated . thank you :)

ANSWER : Convert at width 320 - the quality is better, for some reason. Thai is what I did...

You should give your sout-chain so people could actually tell what to improve...
