encoded h264 mov slow in search and navigation.

I'm testing out a few encoders for creating Quicktime compatible H264 mov's and so far VLC does a good job.
There is however one big issue.
The resulting mov is very slow to navigate. Dragging the timebar is slow and when releasing it it takes a little while before the movie plays from the new position. The movie hardly updates when scrubbing the timeline in quicktime player either.

So, is there any option I've missed, some indexing thing perhaps?
