I have noticed in a couple of Google searches that there has been some work done on encrypted HLS output: http://patches.videolan.org/patch/6/.

Can someone tell me if this is going to be implemented into the main branch of VLC in the near future and if so when?

Rafaël worked on that in the past, but did not finish it. He might be opened to sponsorship if you really need it.
