After Streaming/Transcoding Green Screen Problem

Okay, so I use VideoLan to do the transcoding videos into wmv instead of flv.
I don't get why the begining and some parts of the videos get green screens while it's playing and all choppy and stuff.
I would always transcode the video to wmv3
and for the audio to mp3
and after words i would set it to asf.
After it's all done transcoding, the video that's finally converted gets green screen stuff on it while it being played on Windows Media Player.
Does anyone have any solution to this problem?

I don't have a solution but I just wanted to say, I've got the same problem.
I've tried transcoding a flv to WMV3, MP3 Audio and I get the same green stuff.
It changes to normal when that part of the screen gets movement.

EDIT: Oh just an addition, I run the resulting file in VLC.

I've tried a few other file types. They seem to work okay. I wonder if it's a problem in the decoding part of the codec -- maybe something has to be initialized first.
