iPhone 4S' iOS VLC App Newbie ?s

Hello.
1. I was able to synchronize my many video files to a very old iPhone 4S' iOS v9.3.x's VLC app. However, it is messy in VLC app. How can I have VLC app keep the same exact structure from my very old Windows XP Pro SP3's HDD's setup from its iTunes v12.1.3.6's USB sync? It seems like iTunes and/or iOS app doesn't keep this layout of folders I have when transferring to iPhone. All media files are in one place, and I have to manual management?
2. When I delete video files and (folder/directorie)s on my old computer's HDD, how come I still see it in my iTunes? Shouldn't it be automatically updated?
