I have exactly the same problem. The key is that even if you close VLC, it is running in the background, for no reason at all. Close all, means "close all" no need to have running a process. Anyway, it happens the same with other apps, that leave processes working.
My workaround to close completely VLC involves 10 clicks (my phone is OPX). Go to settings/developer options (if you do not have this option, you have to enable it) /running services/VLC. there you have to stop the running app.
I have tried to look for a shortcut for "running processes" in android to make the process faster but could not find it.
Also you could try to go to settings/developer options/apps/dont keep activities. This way everytime you "close all" you really close all.
