DVD playback problem in 1.0.0-rc1

When watching The Matrix on DVD with VLC 1.0.0-rc1 the player would skip a few seconds at specific times throughout the movie. I reinstalled VLC 0.9.9 and there the movie plays without skipping anything. However at those specific times when 1.0.0-rc1 skips a few seconds 0.9.9 would behave similarly to a cheap DVD-player when a dual layer DVD switches layers - it freezes for the better part of a second. Totally tolerable, especially considering what 1.0.0-rc1 does but slightly annoying. I don't get why it doesn't just play it smothly like every other DVD.
