I have a file that VLC wants to repair before playing. So I do the repair and it plays, however when I come back to play the same file at a later date VLC wants to do the repair all over again.

How can I save the repaired file so that it stays repaired?

VLC cannot do that. VLC does not modify input files for semi obvious reasons.
