VLC media player & Ipod/Itunes

I downloaded VLC media player (the one where you can download onto your ipod and transfer movie files onto it as a coverter and I can watch the movies from there).
Lately i've been downloading movies and they work perfectly on my computer (audio and video), however, some movies are not converting properly. The video is fine, but the audio messes up. I can hear the background music, noises but I cannot get the main sounds (conversations, etc). What is going on?? It doesn't do this to all my movies. I've tried deleting them and reuploading them but it doesn't solve anything.
