site swapping on AAC-AC3 conversion of 5.1ch TS audio

This is generally well known problem. As to 5.1ch TS audio, channel configulation is differrent between AAC and AC3. Front left and Front center is swapped between AAC and AC3. But when converted with VLC 0.0.9a or before any version, these two parts are converted asis, then irregular position distribution happens on output video file. Anyone knows how to aviod this problem ?
