How to create a seamless video and audio skip

I was following this post on superuser to create an m3u file so I can skip parts of a video currently playing. It works, but unfortunately is super noticeable during the skip due to a brief pause.
Is there a way to resolve this, either with the m3u file or by using another technique to skip entirely? I'm a developer familiar with C if it would require some sort of "preload" enhancement that wasn't too hard to figure out. I was trying to make a custom cut of a movie, the cut file (m3u?) I could legally distribute, unlike an edited version of the movie.
