saving cropped and rotated videos

Hi all,
I was wondering: I filmed a video with camera (I held it sideways to get the correct framing).
Vlc always displays this video on a 90 degree angle. I corrected this problem using the geometry tab, but now the video shows (a lot of) distortion as if VLC is figuring out where every pixel needs to go in this re-oriented video in real time. This distortion s not there if I turn the rotation off.
Also I had to crop the video because the aspect ratio of my camera didn't match the aspect ratio in which VLC displays the video.
As it turns out, VLC seems to store these settings and applies them to every video I play with it.
Is there any way of saving a video file after rotating and cropping so that VLC will automatically display it like that without having to turn on rotation and cropping every single time?
Also if this is possible will this eliminate the distortion I get when I watch a video in "rotated mode"?
