Recording between a and b bookmarked section (a to b repeat)

Hello,
I was wondering if there was a way to record both audio and video of a file BETWEEN bookmarked (a -> b) sections of a full movie.
There is a movie I have that is in flv format and when I press the record button where I want and then press again when it is done, the resulting file is not exactly what I wanted.
The audio seems to be ok, but the video is not matching up.
This was the best result I had just pressing the record button without using the loop: http://www.youtube.com/watch?v=HBxWqguB ... e=youtu.be
I have found that if I use the loop a to b (repeat) feature to replay a certain section of the movie the audio and video playback of that section is PERFECT. (Note: the section I want to copy is only 2 seconds long)
When I press play that 2 second clip plays over and over with perfect audio and video. Is there any way to record the section between those bookmarks so that the resulting file is just as flawless?
