VLC FLV issue

For the past few months, there's been an issue with VLC & FLV. When playing, the audio and video will get progressively out of sync. Additionally, sometimes the video will just stop in the middle of the file. These are files that have played in VLC just fine for years before.

While searching for solutions to this today, I noticed a post here about converting files while keeping the original audio & video tracks. Having nothing to lose but a little time, I tried this. The resulting file is actually about 9kb smaller, and appears to have no loss of quality (as expected, since it's keeping the original tracks. The file plays without either of the problems mentioned above.

My question is, if the data being played is the same, why does VLC have problems with one file and not the other? It would be really tedious to "convert" 345+ files just to change the wrapper around the same data.
