How to use transcode to apply filters?

I want to apply (at least) one or more filters to an given video file with and without changing the encoding. The files are 1080i h.264 encodec transport streams. What command line would apply for example the anti flicker filter to the TS files?

Which recoding options are necessary to get WMV files playable by the standard Windows media player (must be embedded into power point)?

You must reencode.
