Problem transcoding -ish file >2Gb

I am trying to remove subtitles and adding a different sub to some .mkv files, but it breaks up at 2Gb leaving out 30-45min and then continuing till the end of file.
I have tried plenty of demuxers/muxers, but none of which making a playable file on my mediaplayer, whereas VLC transcoding has never let me down before
Codecs in use: h.264 avc1 with dts audio

If you want to manipulate MKV tracks, using MKVToolNix is better.
