Transcoding Wizard Confusion

I just want to convert (transcode) a video file from one format to another using the GUI and although it seems like a simple thing to do, I can't figure out how. I'm using the latest version of the player and the online help files talk about using the wizard from the main menu to stream with a transcode option and there isn't even a wizard on the menu anymore!

Can anyone help? For some reason, VLC is playing a corrupt MP4 file (that's a good thing) so I want to try to take advantage of that and output it back as the same MP4 codec but hopefully corrected so any other player or editor can play the file.
