Trouble converting from MOV to WMV

I have some MOV files that I need to convert to WMV. I've tried the transcoding wizard in v1.0.3 and it fails on two counts:
1. the aspect ratio is wrong (was 16:9, is squeezed horizontally to 4:3)
2. the resulting video plays fine for the first 10-20 seconds, then quickly degrades in both video quality (severe and increasing pixelation) and audio quality (voices get lower/slower)

I originally tried v0.8e and it did a better job on quality and speed (like 10x faster) but still failed on aspect ratio. That is why I upgraded to v1.0.3.

Aspect-ratio issue should be fixed in current 1.1 nightlies (trunk version)
