screen capture from a secondary monitor/desktop

How do you, or is even possible, to select which desktop or monitor you screen capture from. Here's my story. I run a presentation program that runs on the main desktop/ primary monitor, it then shows full screen 'show mode' on the secondary desktop/monitor, projected out of a projector. I wanna capture the presentation, but not the primary desktop, but the full screen presentation. make sense? possible? better way? thanks!

You can change the screen capture coordinates within the virtual desktop area. VLC 1.1 can also track an X11 window directly.
