Hi, I'm having a bit of an issue with the software as the picture sort of breaks up into sections. It looks like a frame is coming late, or another frame is too early or something. I've turned V-sync on and no difference is made. I know that it is the software as I've tried other software and it doesnt happen with those.

Try disabling “Skip frames” in: Preferences > Video (Check the “Advanced options” box) > Skip frames.

(1) Maybe you could try changing the video output module: Preferences > Video > Output modules (tick the “Advanced options” box). After you choose an output module, save and restart the video.
(2) If none of these modules work maybe another setting is interfering with it. Try deleting you’re saved preferences: <drive>/Documents and Settings/User (You)/Application Data/vlc/vlcrc

The Overlay mode does not change brightness, contrast and or etc. This would be a video card issue.

Technically the “Overlay video output” mode can allow for you’re video cards overlay settings of brightness, contrast, ect to be used, while when disabled it would not have any effect. So yes, even though the “Overlay video output” itself won’t change the brightness of the video, you could probably still change the overlay settings in you’re video card’s preferences, or just reset them.

Read the pop up help in VLC. The Overlay option effects video acceleration and not if it uses the overlay of the video card.
