So glad to read that I'm not alone. If the problem gets on your nerves (as it does mine) you can just roll back to anything below 1.1 and it will work just fine. I have been using 1.0.5 and I am free of this issue.I am experiencing this same exact issue. I can't figure out the exact set of circumstances with which this can be reproduced, but the OP's description is correct.
To me, it seems like VLC suddenly starts "ignoring" all double click requests for a while... and then it'll suddenly acknowledge all the clicks, and will very quickly fullscreen and come back many times (as many times as you clicked). Almost like there's a significant lag, during which the fullscreen controls are nonresponsive. During this time, right clicking on the video doesn't produce anything, either.
However, video and audio continues playing normally throughout all of this.
