kmttg/comskip/comcut output not playing in VLC

I am using kmttg with my TiVo to grab the tivo files, decrypt them, run comskip and comcut (all default settings in kmttg, nothing changed) but not encode the file. The MPG created plays fine in WMP, but VLC seems to be having a problem reading it. If I scan through, usually around 1/4 way through the video I will get A/V playback...and it will play through the end, but the first half of the video shows a blank screen and no audio. The time counts up as normal. For example, I have a 42 minute file that, consistantly at 13:10 the A/V will start playing back, and play fine to the end... I dont know if this is something that has been discussed, but I have found it to be an issue on any files produced by kmttg/comskip/comcut.

I AM aware that VLC cannot play TiVo files that havent been decrypted yet...and this isnt what I'm looking to fix....

Actually, I just noticed when I send the video back to my TiVo with pyTiVo, it will play the whole thing, but will not give me the ability to fast forward or rewind until it records past the 13:10 to the TiVo. I'm now thinking it is an issue with comskip/comcut and not VLC....

They aren't probably recreating the timeline.
