Which VLC version do you use? Was your version compiled with mkv support ( vlc -list | grep mkv )?

i used the version in the ubunutu 5.10 repositories
vlc -list | grep mkv
returns
VLC media player 0.8.4-svn20040920 Janus

Your installation comes without mkv support. Did you install libebml/ libmatroska ?
http://www.bunkus.org/videotools/mkvtoo ... loads.html
Did you compile VLC by yourself?
[EDIT] Ah I read to fast. Write the one who build the binary for ubunutu, that there is no mkv support with his build.
It's the same with the RPMs from PackMan (SUSE) there is no mkv support [/EDIT]

Matroska support should be enabled by default. Maybe the on who build the dep for ubuntu disabled it?
Use ./configure --enable-mkv

In the VLC GUI, in the advanced parameters, do you see "Matroska" in the list of demuxers ?

I have the same problem and indeed 'Matroska' isn't in the list of demuxer. How should I do to add it ?
