0.9.8a not saving changes to settings

I'm on Ubuntu Jaunty with VLC 0.9.8a. Every time I try to change some settings in the Preferences window I notice that most changes are not being saved when I reopen VLC. I checked the settings file (/home/vaskark/.config/vlc/vlcrc) and saw that most settings were still commented out. So I uncommented some, change some settings, and restarted -- still nothing. Are others seeing this too? Is there a fix? Any advice is appreciated.
