How can I make the setting 'Video → Crop → 16:10' permanent in order to crop all playing videos?
This setting resets every time I relaunch the app, so I have to enable it every time VLC starts up. Is there a way to fix this issue?

Yes, you can configure this globally in:

VLC → Preferences → Show All → Video, and there enter the desired crop aspect ratio in the “Video cropping” field, like “16:10”.
