1- Everytime I launch VLC the playlist is empty and I have to add the movie files again. Is there a way of having VLC saving what's no my playlist?

2- Also in Preferences: Video > Subtitles/OSD > Use subtitle file - Whenever I specify a subtitle file through this setting, VLC applies this same subs to every movie. Why would I want that? Am I using this setting in the wrong way?

I don't know about the playlist problem (I never use it) but as for subtitles,
if you want to specify a subtitle file for the movie you want to see, you
should go to File > Open File and after specifying the movie file, check
'load subtitles file' and load the subtitle. If the subtitle file has the same
name and just different extension (e.g. Movie.avi / Movie.sub) then you
don't even need to specify one. VLC will automatically load it when you
do File > Quick Open File to load a movie file. Note, however, even though
the subtitle is loaded you may have to activate it by Video > Subtitles Track.

If you think about it, if you specify a subtitle file in the Preferences, it's
fairly obvious that the app will think it's the default subtitle file to use it
in any files it will play.

I guess you are right about the subtitles' preferences.
It's quite a bummer that I can't get VLC to save the contents of my playlist though.

Well, you can save your playlists in the file-menu obviously.

To automatically load a specific one, enter its complete path in the field labelled "Default stream" in the playlist-category inside VLC's preferences.
