Transcode asx asf to itunes

Hi,

I have video streams (lecture) I would like to save. It plays fine on VLC.
I can also transcode to .mp4 .ts when i replay on VLC works great.
when i try to play the same file on quicktime or itunes either the video doesnt play (ts) or the audio doesnt (Mp4)
so I am assuming VLC is storing sound or video different from where quicktime/itunes would find it.
is there a mix and match of transcoding that works well on itunes?

the original file encapsulated as asx or asf
audio: WMA2
video: WMV3
