Have you tried checking the handbrake forum?

Also if you remove the handbrake and vlc binaries from /Application make sure you also remove their settings from /Users/{user}/Library

Then download them again and run VLC first.

You can find out what title is playing by going to "Playback -> Title" and see which one has the check before it.

I would really like to see something like this as wel! Even supporting a small subset of formats to begin with would be awesome!

Maybe start with some audio like ogg, wma,... then slowly expand what formats are supported.
