I just downloaded and installed VLC 1.1.0 and this issue is fixed indeed for mkv files with multiple audiotrack. Nice to be able to watch my animes again.

Funny thing is that VLC 1.0.5 works well (for the very same files) under windows XP 32Bits but not under Windows 7 64Bits.

Here is my issue: When I select one movie file, the subtitle file (usually an srt file) load and i can watch the file without issue.
