This is a big problem for my application iDreamX and any help is highly appreciated.

I use this line: it works perfectly with VLC 2.0.3 but VLC 2.0.4 crashes.

I've got the same problem here.
It might related to the deinterlace mode.
If it's set to "discard" or to "mean" the aspect ratio is wrong. On any other modes it looks ok.

This commands does not work on OS X 10.8 with VLC 2.0.3

Also, VLC does not remember the last position and size, if the video is not within the main window.

Is there any chance for a fix?

You could always try: kill -9 <PID> .
