Time Machine uses hard links -- which are otherwise rare in OS X -- for certain files it keeps in its backups. If you use Time Machine, and if the drive that keeps spinning up is the same one you are using as your external drive for it, that might be the problem. The persistent hard link I mentioned...

When updating VLC 0.9.9 via either its Autoupdate function or via a manual invocation from the menu bar, the .dmg file provided in the resulting download comprises the vlc-1.0.1 release, not the appropriate 0.9.10 release. I tested this on both the Intel and the PPC OS X platforms running Tiger 10.4...
