I had the same problem on Vista SP1 with 0.9.9. but the problem is not present in 1.0.0.pre2 which I use right now

Well, I checked that option (Resize interface to video size) and it restores from fullscreen again if the files are not with the same resolution
Any other tip?

I want to play couple of videos in fullscreen, but VLC restores the fullscreen to window mode for a second, and then back to fullscreen on track change.
Can this be avoided somehow ie to stay fullscreen on track change without swithing to window mode?
