Yeah, I also have that same problem.
Yesterday I've installed 0.9.9 version, and mkv files (not stored in same folder) need around 5-7 seconds to load.

I do not have dual monitors, but it should be changable to something like this: Device 1, Device 2 or Device 0, Device 1

Try using DVD Decrypter to make yourself a copy onto HDD. And then try playing it in VLC.
I had Lost in Space DVD that had problem: choppy video, and even transfered on HDD it played the same, until I passed it through decrypter, and everything played fine.
