I haven't got a solution, but if you know roughly when the layer switch occurs, try to quickly hitting Shift-RightArrow a couple-three times to make VLC pass over the "gap" between the layers, or Ctrl-RightArrow once (larger step). Adjust suggested keyboard shortcuts as necessary for it to...
