I think this has something to do how you have configured your mouse to react on fullscreen / DirectX /... -using applications. I don't use SetPoint, but for example my mouse configuration dialog (in the control panel) offers the possibility to deactivate mouse acceleration in "Games". But ...

Perhaps disabling the option
Preferences > Input / Codecs > Demuxers > Matroska > Preload Directory
will help to avoid such problems.

Write an application that shows multiple videos at once (perhaps by using vlclib or how it is called). This program then should be able to detect clicks on its user interface and react appropriately...

Just create a shortcut to vlc.exe.
One property of the lets you specify whether to open the application maximized, minimized or normal.

I don't know what happend but you could try to uninstall VLC including the preferences.
Perhaps somebody here can tell whether VLC leaves other clutter around (perhaps temporary files which may not have been deleted by accident etc.); this should be deleted too.

I'm using VLC trunk-20080824-0930 on Windows XP SP2 on an AMD64 X2 4600+, 2GB RAM.
When playing a file - changing the Audio Device (e.g. from Stereo to Mono or 5.1) VLC becomes unresponsive and the sound immediately stops. The video however continues being played.
VLC 0.8.6i doesn't have this error.
