I think the colored square issue can happen when the wmv files are DRM-encoded which are not playable on the Mac. Flip4mac provides the latest compatibility for wmv playback, but Microsoft has not yet allowed DRM playback.

I find that VLC sometimes plays large (.h264) encoded mkvs very poorly whereas the latest Mplayer builds plays them without issue on my Dual 2.7 Ghz G5. Granted my computer is still faster than others who are having the problem, but you may give it a shot to see if it helps.
