Re-install and install context menus I believe that will resolve your issue if it doesn't you may want to see if you have auto- run enabled on the DVD-ROM (could be set to Windows Media Player specifically for DVD's) you should have the option of setting it to let me choose or VLC.

Would it be more fesable to select the location of the subtitle? Either top or bottom? Or perhaps have the ability to select where it is (example would be xbmc)

Just run the install again and checkmark only vlc and file type associations... takes a whole 45 seconds ruffly maybe a minute. Your main problem is that you have to go tell WIndows Media Player and Winamp not to take over file associations when they start...
