It's hard to say where the problem is, if you don't have any information about the problematic file. Maybe someone can help you if you upload upload your problematic file somewhere?

If you dumb the information from the moov box with "MP4Box -diso VIDEO_00066.mp4" you can see that the Width and Height in the TrackHeaderBox is set to 320x240 and in the MPEGVisualSampleDescriptionBox to 240x320. So I would say VLC displays the 3gp file correct, like he should, according ...

If you stream elementary streams(in VLC RAW) via rtp, the container doesn't matter. The used RTP Payload Format is from interest. You could create a interactive MP4 file and streams this with Darwin Streaming Server. But for playback you will need a MPEG-4 Systems player like Osmo4 from GPAC. For further information/help look here: http://gpac.sf.net.

The "raw" AAC data is usually in LATM/LOAS format, faad2 can't decode that. Winamp can.

If VLC and QuickTime can't play your mov file it is probably broken. A moov box/atom is needed in a mov/mp4 file. You are probably losing some rtp packets. Can you set a shorter I-frame interval in the settings of the axis camera? You should then get faster a correct image again. Or does the axis camera support data partitioning to get a more robust stream?
