I had a similar problem when I tried to convert a YouTube video. I typically use the MP4 container profile "Video H.264 + MP3". Extracting the codec and converting, the same thing happened. No sound! Trying again I used the MP4 container profile, "Video for MPEG4 1080p TV/Device"...
