Has there been any update or successful workaround for this? It happens ALL the time on my Linux machine, on multiple different computers even with different hardware.

Drove me crazy as well, but found the solution. You have to expand the folders in vlc settings.

Tools -> Preferences -> All -> Playlist -> Subdirectory Behavior -> Expand

It's probably set as collapsed.

VLC is not consistent with resuming / continuing play from videos. After a lot of testing, it seems that if the video is over the size of 2.0 GB, it will not remember the position you left off from.
