For what it's worth, Mpeg Streamclip has similar problems with H.264+AAC encapsulated by VLC into MPEG2 TS. The video won't play.

I have heard this term "transcode" quite a bit, but I don't know what it means compared to "encode". Can someone please explain it to me? Does it have something to do with just changing the "container" (e.g., .mov vs. .avi) without re-encoding the content?
