Oh! I've just noticed something. When I try to reproduce the described behaviour by starting a track and then jumping to the end (to let the player switch to the next track) – everything is fine! I could upload a couple of files if you like, but I think they are ordinary Mp3s.
I'm using VLC Version 3.0.6 Vetinari (Intel 64bit) on macOS Mojave 10.14.3 and I don't think I tampered with the default settings of the player.

Mp3. The skipping happens when the player switches the tracks.
