I have the same problem. I deleted one file and then a bunch of files went missing. When I look in to the storage of my IPAD, I can see that VLC has 22Gb of videos, so clearly, it did not delete the files, they are just nowhere to be seen in the App, but clearly still on the HHD of the IPAD.
