What version of VLC is used?
2.5.5. The version that was available when I posted the message.

It's annoying that it refuses to see a file that it's capable of playing.

Sorry, I don't understand.
When asking VLC to open a file it won't admit .wmv files exist--they are not on the list of files to pick. However, if the phone is told to play the .wmv file with VLC it plays fine.

VLC can't **see** .wmv files on Android

It plays them just fine if it's made to do so but it won't admit they are there to play in the first place. Any fix or do I just have to recode them in a more android-friendly format?

I have seen some foreign-made DVDs with this problem--they have bad data in a header and VLC swears it doesn't know what to do with them, but an actual DVD player plays them fine.

Most display devices only support Overlay on primary monitor. So on multimonitor setup the best option is to disable it. You can only have one Overlay. So you can't have overlay on both desktops. Obviously--you only see the image on whatever monitor has most of it. It should be in under vlc-0.9.0 folder (assuming you have downloaded nightly builds).
No wonder I didn't find it. I saw the VLC source but I was looking for the stuff to work with it, not the source itself. Thanks.

I haven't tried the nightly, just the current release version.

I've also found that it's not 100% but I haven't identified what causes the difference.
